reformatting a partitioned HD
I'm using a 80 gig HD partitioned into two 40 gig partitions, C containing the O/S and D containing my applications. I would like to reformat the C partition and reload the O/S and was wondering several things. First, will reformatting C affect the D drive applications at all? Second, I'm assuming that any application shortcuts on the Start/Programs menu for applications loaded on the D drive will go poof once I reformat C. How do I get these shortcuts to again show on the Start/Programs menu? And third, are there any other issues I should be concerned about? Thanks.

When you reformat the C: drive, Windows will be wiped out and all information in the registry concerning installed programs will be wiped out all with it. Therefore, you will have to reinstall all applications again once Windows is reinstalled. Any data files residing on the D: drive will not be affected, but programs will not run until they reinstalled in the new installation of Windows on the C: drive.

There are several issues that you need to consider here.
First, formatting Drive C: partition should not physically affect anything on Drive D: partition.
That said, you need to be aware that when you format Drive C: you will delete your Windows registry - I'm assuming that you're running some version of Windows. When you do that, none of the software installed on Drive D: partition will work - even after you re-install Windows. You will have to also re-install any software you have on Drive D: after reinstalling Windows.
Since you're going to have to re-install all the Drive D: software, any shortcuts to that software will be re-created upon installation.
Another thing you may want to consider is the location of your "My Documents" folder. If it's on the Drive C: partition - the Windows defalt location, all data in there will be lost when you reformat. If you want to save these documents, pictures, etc., you will need to copy them over to Drive D: before you reformat. The same holds true for any other data, e.g. Quicken files, etc., that may be stored on Drive C:.
There may be issues that I've missed, so hopefully others will chime in with additional suggestions.
