Please Help, limewire messed up my computer

I downloaded limewire the other day and immediately noticed that my computer ran slower and had way more popups. I had heard that it was safe for downloading music but it obviously is not. I have since uninstalled limewire and run the recommended virus and spyware scans and nothing comes up. Any help would be greatly appreciated.
