Yes, you could use one of the other bays, but you may not be able to find the rails to hold the HD in place, as the ones inside the case will fit the FD.
The three bays should be good for my needs. I just wanted to put a RAID1 config for the primary drive(s) and have a faster 10K rpm drive like a WD Raptor for the workspace temp files like for video editing.

Even though there are four SATA connectors, there are not enough bays for four 3.5" drives by default.
